BAC-end Sequences :

The bacterial artificial chromosome (BAC) library (CAA1Ba) was developed from chickpea accession ICC 4958. The library consisted of 55,680 clones, with most inserts ranging from 100 to 130 kb. A set of 25,000 BAC clones, randomly selected, were sequenced from both ends. Terminal vector sequences were then trimmed and BESs shorter than 100 bp were discarded. As a result, a total of 46,270 high quality BESs were generated. These sequence data are also available in the form of genome survey sequences (GSS) at National Center for Biotechnology Information (NCBI) with GenBank accession numbers EI846478.1 to GS878115.1 and GenBank gi numbers 14645554 to 270242271.

Genetic Linkage Map :

By using an inter-specific mapping population (ICC 4958 x PI 489777), a genetic linkage map comprising of 1,147 markers was constructed. Eight linkage groups (LG01-LG08) have been nomenclatured according to Thudi et al. (2011). This genetic map spans a total of 646.1 cM distance with an average inter-marker distance of 0.6 cM.

Transcriptome Assembly :

In collaboration with several partners like NRC-CNRC PBI (Andy Sharp), University of Saskatchewan (Bunyamin Taran), NCGR (Andrew Farmer, Arvind Bharti), ICRISAT, an improved version of chickpea transcriptome assembly comprising of 48,668 contigs/ tentative unique sequences (TUSs) has been developed. For this purpose, nearly 100 million illumina reads from ICC 4958, 7 million 454 reads from 9 genotypes and 150 thousand Sanger ESTs including 41,984 from NCBI were analysed with Newbler (454 sequence data), Abyss (Illumina data) and MIRA (for assembly of Sanger and merging of contigs produced by other assemblers).

Genome Assembly :

By November 2011, a total of 137.23 Gb sequence data were generated from three small insert libraries (170 bp, 500 bp, 800 bp), three big insert libraries (2 kb, 5 kb and 10 kb) contsructed from CDC Frontier, a Kabuli chickpea genotype. After cleaning/ filtering data, a total of 61.31 Gb were used for developing the first version of genome assembly referred as CaGA v 1.0 that has 543 Mbp genome assembled with N50 of contigs 34.2 kb and N50 of scaffold 511.43 Kb.
